Combine squash and onion in a stockpot of salted water. Simmer over medium-low heat until tender, 5 to 10 minutes. Drain and place in a greased 2-quart casserole dish; set aside. In a saucepan over medium heat, melt butter. Whisk in flour, a little at a time; add milk gradually. Stir in cheese and simmer over low heat until cheese melts. Pour sauce over squash mixture; sprinkle top with potato chips. Bake, uncovered at 350 for 30 minutes.
